Paint works... I have seen some mix paint with thinned goop for extra strength. I used acrylic paint on the F-15 cockpit.
I have had decent luck covering EPP with Econokote/Oracover (F-15, Wild Wing). Just spray with 3M77 or similar prior to covering, and EPP can take higher iron temps than EPS. Colored packing tape works ok too, better on wings than on full-fuse type planes.
Need to keep it light? Try Sharpies. That's right... markers. See the FauxFlea in the avatar. They do tend to fade and rub off on your hands though, much less permanent.

We've used 'shortcuts' paints from Wal-mart (small yellow can) and it is safe for just about every type of foam that we've tested, and also Krylon H2O paints... My Skyray is primarily gray (H2O) in color with some Florescent orange (shortcuts) accents for orientation...
Other than that, we do use sharpie for drawn in canopies, panel lines, etc...
