Check for blocked lines, and also see if they're bent and kinked.

How do you know it isn't pumping through? Is the pickup itself blocked?

I would put everything together the way it would be when you're getting ready to run it. Then take a garden hose with a nozzle on and place it where the water pickup is and see if the water flows out the exit. If it has two pickups on the rudder like my boat has just put your finger over the other outlet. I do this after every run on my boat to flush the cooling system since I run in brackish water, also works to make sure I didn't pick up any trash that might have blocked the cooling system.
