so the AR6400 onboard servos are controlling one elevon and rudder, and the external servo is picking up the other elevon?

Yes with the RX on the bottom (backwards) servo gears facing the tail and external servo mounted on top (normal) servo gears facing nose. If you use the 6I set it to elevons and for full throws you set it

AILE > AILE ACT
RATE L +100% R +100%
SW ON TRIM ACT

MIX2 do the same but Elevator These two mix's give you about twice the throws.
