I know this thread is pretty dead.
But I'm modifying my first Pogo for some speed and thought I'd share.
First thing I did was glass the center section of the wing.
I'll probably get some pylon racing wheels and ditch the stock wheel and pants.
I've got a Turnigy 3648 1450kv motor.
5s 3000mah 40c battery.
getting a hobbywing 100s esc.
Hitech hs225 bb servos.
I'm going to add down thrust and right thrust to the motor.
Not sure yet how I'll get the cowl to fit.
Maybe once the thrust is dialed in Ill re-mount the motor mount to line up with the cowl.
Here's the first picture of my fiberglass job.
I'll keep posting as it progresses.

Progress on my Pogo.
I hated the coloring scheme, especially the school bus yellow.
I don't know why they didn't add some right thrust and down thrust.
I hate this stupid little landing gear and tail wheel set up.
So I've done some modifying.
Here's some progress pictures.

Will these 4000's fit

Quick answer, I don't know if they will fit.

However, I can tell you that the 3000 mAh 4S 25C Nano-techs that I have fit my pogo with room to spare (flew mine yesterday as a matter of fact.. Their length is perfect. I slide the battery as far forward as it will go, the wires end up meeting up with the canopy. I rubberband some spongy padding to either side of the battery to keep it secure along with a small piece of velcro on the tray area to help secure the battery from sliding fore-aft. Look up 3000's on the Hobbyking website and see how the dimensions compare to the 4000's. I found the numbers given for the 3000's to be accurate. If the 4000's are not much thicker and any longer I don't think you will have any trouble. If it is longer you could face CG issues and canopy/battery interference problems, the latter being the bigger issue. Good luck.
