Have you read Complete Guide to Lithium Polymer Batteries and LiPo Failure Reports?
Judging by your question I would say that the above thread is mandatory reading.

Hi! Well, it sounds to me like you over discharged your pack. If I recall correctly, you're not supposed to discharge li-polys more than 80% of their capacity or something like that. Sorry about your pack, however I don't think that this was due to charging error. Did you get any flights in on the first pack at all? If so, did you leave the pack connected to the ESC after the flight? Doing this can slowly drain the li-po to an unrecoverable state of discharge. Also, does the ESC in your honeybee have a good LVC that's safe for 3S li-pos? If not, the li-po can be drained too much during flight, damaging the pack. That's really a drag, hopefully your new pack will last a long time and provide you with many hours of flight time! I'm glad to hear that your flight went well!
By the way, don't worry about whether or not your pack is discharged to a safe amount before charging, li-pos don't have the same kind of charging "memory" that ni-mh and ni-cad cells do, so it doesn't matter whether they are half charged or whatever before you charge them. However, I don't think it's a very good idea to purposefully charge a li-po pack that you know has been charged to full capacity recently, this can result in over charging. Li-pos also don't have the same kind of self-discharge rate that ni-mh and ni-cad cells do, so if you charge it to full capacity and then leave it sitting for a few days, you should still be able to get a full flight out of it becuase it shouldn't really drain by itself very much when not in use.
