Is there a way to remove the bullet connectors from a EC5 without damaging the plastic housing?

I have used a heat gun to warm the plastic, then pushed them back out. The heat is a little subjective but it shouldn't hurt your fingers. You just want to soften it a little.

Tap them out using an open vise grip below to support the plastic but open enough to allow the wire out.
Be careful about shorting

As lennyk says, just support them with pliers or anything else that will let the wire pass through, with the wire hanging down/off the bench. Give the connector a good tap with a hammer and something small enough to clear the plastic (a short piece of 1/8" dowel works great). It can feel like it needs three hands--it might--but other than that it's easy to do.
