Atmega32U4 is pretty much an updated version of the Atmega328.

It have some extra timer functions, USB-support and better support for hardware PWM and a few other things.

You need to check the timer-registers etc. as they might be a bit different on the Atmega32U4.

So if you don't mind to change the register settings etc. it should be fine, otherwise pick one with Atmega328
