Brief synopsis:
Avoid separation by keeping rake angles on the rear less than 15 degrees to the freestream (even less is better)
Round all corners - ovoid (egg-shaped) cross sections are even better.
Optimal drag for a given volume is geven with a fineness ratio of 0.3, which means that the diameter of the pod is 30% of the length. You don't have to stick with this if you need something longer, but if you're looking to minimize drag and need to carry a specific payload, this is best.
Wings, tails, etc, should exit at 90 degrees to the local fuselage surface to minimize interference drag.
For more info, check out Doug Raymer's book "Aircraft Design: A Conceptual Approach", or Andy Lennon's model design book (Can't remember the title at the moment).
Good luck!
